I completed The Desert of Doctorate's difficulty, and upon returning to Dorwal I discovered the green gem was still marked next to my health and mana. After entering another level this reset.
Reproduction:
1) Boot Magic Maker.
2) Access The Desert on Doctorate's difficulty.
3) Collect all four gems for the level.
4) Complete the level.
5) Upon returning to the hub, check the gem collection indicators.
Note: My map there also seems to be partially blank. I don't know when that started, having not checked it at Dorwal for a time, so I can't give any indication of the cause.
